Got back from the longest trip in quite a while, all the way out to Colorado and back! It got me home. What a treat. I have not been on a trip over five days in too long!
Some things did pop up though and now begins the quest to solve.

NOISE
One of the original things on the list was to be able to listen to the radio without turning up to full volumn. Well, that was not achieved. I did notice some areas where I can improve. 1- How did you all seal the off the hole where the 4x4 shift lives? All I have currently is the weak little shift boot. It is nice and clean and pretty but pretty much it is an open hole between the cab and the transmition which seems louder than the engine.
2-The transmition is a 5speed. At a certain RPM it lets out a whistle that can dominate the interior of the cab. I was thinking that perhaps I could be low on fluid, but is there a trans fluid that could help squash that sound?

There is a thick rubber inverted boot that goes under the leatherette transfer case boot. Sounds like that is missing? I’ve also lined the underside of the transmission cover with raptor liner, helps some as well.

Often on trucks with trans noise there's a missing pillow of foam stuffed between the trans and the body to arrest noise.
It will be a lot more effective than anything that you'll pour in the transmission.
You can make this yourself out of foam from an old mattres or chair.
I don't think fj55s had one, none of mine have had one, but nobody expected fj55s to be quiet until very recently...

Moved the charcoal canister to the aft end of the rig and now am thinking how to build an air box and such under the hood. A bit intimidated, but this whole project has been an intimidating challenge!

Here's the full part number for the transfer case lever boot:

Looks like it's NLA from Toyota but maybe City Racer or someone makes a replacement.

Did you modify the trans hump when you installed all the stuff? Don’t remember if you’re running a twin stick t-case shifter or just the single?

You can possibly incorporate the lower boot for the t-case shifter that WDE found above as long as there weren’t mods made to the opening on the hump. If you had to make any mods, or are looking to run the twin stick shifters, that lower boot won’t work. That doesn’t mean you couldn’t try to make one that would work.

Didn’t modify that hole.

City Racer got back to me and they do not carry that boot. . Not sure what to do about that hole. Definitely is letting gassed and sound rage up through that hole. !

Just ordered this stuff. Should do something for the sound of that transmition!
