BJ 42 is a 1979. PO did a PAINLESS wiring harness install. Can anyone tell me what these three cut wires used to do

that are leading in to the alternator bundle?
 
If you poke around here you will find a link to wiring diagrams.

I'd spend my time seeing that the PO did the painless conversion correct, by mapping out every circuit - thus producing your own wiring diagram for your rig. Then you can fix any issues.

the three wire colors are:
yellow with green stripe
yellow with black stripe
another yellow with black stripe

In looking at a 79 FJ-40 wiring diagram, the only reference I could see for "yellow with green stripe" was between coolant temperature sensor and gauge; for "yellow with black stripe" was between oil pressure sensor and gauge; and not sure on second. Not even sure the BJ-42 used the same harness.
