Will the lid still be able to install?
I'm looking forward to getting rid of the butterfly dealio. I don't like how it works in general, and how it still doesn't keep the cups restrained very well. Some of that would be improved by your deeper holders, but the butterfly still pops out when lifting a cup out, or gets lifted up/out by a Nalgene bottle trying to tilt.
Can I assume there is not room for two Nalgene-sized bottles in there? (since you did one large and one smaller)

Really liking this Ben....
Not a huge fan of those butterfly things but looks like it is not necessary to keep items in there if you don't want to use it.

Cannot do two 100 mm holes.
The butterfly is positioned higher. So it should better stabilize drinks. Also I fine tuned the dimension of the keys which mate with the slots on the butterfly. The factory design leaves space so the butterfly slides up and down freely. My design uses a snug fit. This is only one of the versions. Some versions get rid of the butterfly completely.
