I am cleaning and putting together my intake manifold with a bunch of parts I scavenged. A few vacuum lines in the metal bundle under the intake manifold are clogged. Any one have an idea how to get these cleared?

I would make sure any soft lines are disconnected from the each end of the individual line you're cleaning out (for the sake of not getting them confused, only do it one line at a time), but see how much luck you have running a pipe cleaner through it. If you can get at it from both ends and clear it out for the most part, finish off by blasting carb or throttle body cleaner through it before reconnecting the soft lines.

If you are talking about the smaller lines, get a can of compressed air that they sell for cleaning keyboards and stick each line on the nozzle, to blow it out.
