I have a 2002 lexus lx470 with 320k km and had ABS, VSC Trac, VSD off and brake light on this morning, however after pumping the brakes with the car off, trying to figure out how long my master cylinder pressurises for, when starting the car
 
Not A good sign. Likely it did not build pressure. This can be from motor not coming on. Or had a pressure lose at seals, until you warmed up brake seals, by pumping pedal. Or a leak.

Make sure fluid level correct and no leaks. Check master, brake line and calipers for leaks.

Make sure each time you get in and turn IG to ON. Booster motor runs and then stops within 40 seconds and you have a firm brake pedal. Then start. If light and alarms come on, while driving, pull over.
 
Be glad the vehicle was parked and the lights came on. This is a much discussed topic on IH8MUD.
Our new to us, about a year, 2001 LX470 did same thing. after 3 hours of hard mountain driving the afternoon before.
Yes there are all sorts of ideas to repair, none are worth the fear or possibilities of no brakes.
Yes its expensive but go OEM.
Yes if handy it is one of the easier replacements, in YKNOTS wrenching.
Yes you will notice the difference when you have the complete brake master, booster unit replaced.
Yes we still drive mountains hard every weekend, nothing better than stopping.
Yes we still drive the 80 approximately 350,000 and counting. Head gasket only 276K.

The procedure is outlined in the FSM, but you can use a paper clip to jump the terminals in the under hood diagnostic port and read the trouble codes. It’s obviously not as good Techstream, but it will give you an idea of what you’re dealing with.
