This is part of the experience. I’ve seen this question asked for a number of years. You might consider using a different transmission. There are plenty of combinations out there that should fit your needs depending on your budget.

Not all FJ40s had the same transmission. I come up with six different transmissions used thru the FJ40 production period. Plus all the aftermarket powertrains used over the years. I would suggest finding a early sixties column shift three speed. Then convert to a H42 direct shift. Then you would like you have been upgraded.

What powertrain you have currently will get you the best answers.

The problem (if there is one) is that the shifter cane is very long compared to a car, so every tiny bit of play/slop and travel is greatly exaggerated at the end of the cane. It's a four-wheel-drive truck, not a race car. :meh:

I'm with @brian - my H41 (and the H42 before it) shifts like butter. I wouldn't change a thing on it; YMMV.
 
Try driving a 1960s Mini with the early "magic wand" gear lever - its more like stiring porridge than changing gear.
Two weeks of that, and your Landcruiser will feel like a brand new race car.
The gears are there somewhere... just use the force.
 
Just get a sm420 and a long whip cane, and shift that bitch like a boss, why have a short throw, smooth shift when NOTHING else on the truck is that way.

Slightly longer answer is, if you have need to a narrow gate short throw shift... you have the wrong transmission and the wrong rig and you are probably trying to use it in ways it was never intended to be used and in ways that are contra-productive to the abilities of the rig. It ain't a drag racer after all.

And additional comment... I have never seen any tranny swapped into an FJ40 that shifts as smooth and cleanly as the OEM unit. I have often demonstrated this by showing a new owner how I can slap and throw the shifter through the gears without ever actually holding onto the shift knob.

I've raced my 40 with the stk 4 speed. It shifts great compared the any other top load shifter tranny's. It seems other tranny's have a more precise and defined gates like a truck tranny. You can't shift diagonally as easy as the 40's trans. The stk Toyota 4speed allows for the diagonal shifts to be cut for quicker shifts from 2nd to 3rd and back. If that make sense.
 
Maybe worth noting that you could have built up wear in the gear linkage if you feel it's really bad.
Consider pulling the lever out and inspecting the business end.
