Any tips for replacing the rear sill and floor on a '78 FJ40?
I am shopping for a replacement and wonder about the quality of replacement parts out there.

Get the ‘C’ channel also, chances are it’s in as bad as shape as the sill cover. Also note there is a difference in years….earlier models hade a doifferent tube radius in the fenders…specifically the ‘C’ channel. Meade twice, cut once.
 
I have used Real Steel parts on 3 rigs now. Good quality and customer service if needed.

What year sill? If the style up to 1/79 was the back stepped in for where the floor is folded over and run half way down the back just like factory?
 
I used the sill cover from CCOT for my 73 and was pleased with it. On a recommendation posted here when I was looking I ended up using a piece of square tubing for the sill, it was strong and cheap and required very little in the way of cutting and drilling.
