Yeah, you need to know what exactly you want in your house. Having it built for you is great, but it doesn't mean you won't need to be involved at every step of the way. If you leave everything up to the contractor, chances are you'll end up dissapointed in some aspect of the finished product. Find a contractor that you can tolerate interacting with because you'll be doing plenty of it in the months to come.

Don't get caught up in the square foot costs - look at houses that the contractor has built before, talk with those that he has built for - talk with the suppliers (lumber company, truss manufacturer, etc...) to see who they like...

Lastly, check out the builder with the state board, make sure you get a licensed contractor....

If you want to do ANY of the work yourself, (i.e. wiring for speakers, data, or your own personal torture dungeon) make sure you come to that agreement with the contractor prior to signing anything.

I had to wait until mine was done before I brought in my iron maiden, or was that the surround sound.

It can be the most gruelling experience you've ever gone through. If you do your home work up front and get a good plan with a good set of contractors, you'll avoid a lot of head aches.

get a plan you like

get a great builder

get a quote

review the quote, saying it's too high

figure what you can get done cheaper

put it in the contract

have the builder sign off

start building

be ready for overages!

rent an excavator

get some permits

have some fun -- :D

and remember, the builder is NOT your friend -- they'll be gone in a year's time!
