So my fj62 had a manual transmission swap done for the h55. I unfortunately didnt get a chance to do the swap I obtained the rig afterwards. Fast forward 15 years and im doing clutch repair. Found my pilot bearing in pieces in the end. So at least I found the problem. I went ahead and got the same aisin clutch kit that was put in for the swap. Have everything back together and running. Go to shift and when I depress the clutch I hear a almost like a missing pressing noise. Like a shock going in and out sort of a noise. Figured its just the new clutch and the resurfaced flywheel getting to know each other. The real issue is nothing happens. Clutch had pressure felt normal when depressed but when released. Nothing happened. I can also shift it into all the gears while running and nothing engages. So its almost like the clutch is stuck "engaged" I think ot would be. Like its always pressed in no matter what. When looking at the fork and throw out bearing and the way its pressed against the pressure plate. It almost looks like the fork and throwout bearing cant push back anymore to release the spring. Back of fork is pressed up against Trans.
Any thoughts? Im not sure if its a slave cylinder problem I tried adjusting the rod that comes out of it and goes to the fork but no changed happend. The bleeder valve was opened to check for air. And I took it down to check for leaks. Now when back installed the clutch pedal goes to the floor and feels like brake pedals Do when changing and in need of bleeding the lines.
Any thoughts?

Off the top of my head, do you have your slave adjusted correctly? Looks like a lot of threads exposed. Adjust per FSM.

You don’t mention actually bleeding the clutch, maybe start there?
 
obviously you've been driving it for years like that but you have a +85 ("3F") bellhousing and a pre-85 clutch fork which actually do not really juve well together have the spacer block you have installed to "fix" the slave cylinder location. What you really want to do is replace your clutch fork and slave cylinder with the proper +85 version (no return spring, non adjustable pushrod), and everything will be much happier together. Also make sure your clutch pedal/master cylinder is adjusted correctly and all pedal pivot bushes are in good shape.
 
Check to make sure that your transfer case is not in neutral.

Did you pay attention to the orientation of the clutch disc when installed? If installed backwards you'll have problems.
How do I check that my transfer case is not in neutral? When shifting through everything it feels like its shifting into all the gears properly? Im going to check the clutch disc here in a few hoping I can see it through the pressure plate. But Im 99.9% certain it went in the right direction.

Yes, that is what you need. They are not available new, so you will have to find a good used one. (I don't have any around either, unfortunately.). I can sell you the correct slave cylinder and rubber boot though.

I'm thinking what happened is something in your setup got unsettled when you changed the clutch and it's binding since it's a mix of parts.
