I ran into this recently and it was the throwout bearing snagged on the front edge of the snout of the bearing retainer. A little pry bar action popped it free.
the short side axle isn't too hard but the long axle can be a MAJOR PITA to get lined up and fully engaged. Do you have an extra set of hands to slowly rotate the flange while you try to get it to go in? That is usually the solution. Keep trying.

Did you use aftermarket or OEM seal? I had an 80 series rear diff rebuilt and an aftermarket seal was used and it leaked around the perimeter of the seal. I installed an OEM seal and that cured the leak.
