After finding and buying a clean FJ60, I am now working on removing the old engine and trans and installing a 2004 5.3 (39k miles) and a 2005 4L60E (50k miles).
I will post pics as progress continues.

Gonna be following this closely. I just bought an 2001 5.3, and will be picking up a trans sometime soon; all in preporation for this same swap.

I bought my motor and trans from Renos auto parts in Ohio. Motor is out of a government owned Silverado that got rear ended. They had the best prices and warranties. You will need the advanced adopter to mate the split case to the 4L60E.

Ive been doing my research and reading what others have done, so far yours may be the closest to what I will do. I already have a Sniper setup, so I may keep my fuel system intact for the swap, or splurge and do a long range tank replacement made for EFI. Cant wait to see this come together!!
 
As of today October 29, motor, trans and radiator are in.
now working on all the small hoses and connector pieces. The new harness will be arriving by Halloween. Much thanks to suppjoe and tmxmotorsports for their threads and answers....

I'm gonna ask a couple of noobish questions so bear with me. The crossmember design you have assembled, does it have to be that bulky/low? Maybe its the camera angle from the photo, but it just seems really low hanging. I know you are in the mocking up stages of this most likely, but do you feel like all your accessories will clear and fit well? Also what style manifolds, and oil pan will you have to run with this placement? Looks like it all fit well!
 
I see what you got going on with the shifter you have the style that bolts to the transmission not the floor mount style so your at the mercy of the shifter for engine placement also the xmember is going to be in the way of the exhaust thats what it looks like in the pic.

The xmember is not an issue for 3" exhaust.
The lokar shifter is fully adjustable via the mount screws...
 
Tommy is correct about the cross member. He knows what he is talking about, he's done this enough to know and you should heed his advice.

Cross member that will allow exhaust to remain above the frame rail and use much of the stock heat shields.

Today’s updates... All buttoned up.
heater hoses and radiator misc. small stuff . Tomorrow going to muffler shop for 3” exhaust...

To keep the right amount of clearance between the radiator fan the motor and the firewall, the motor is mounted in a well balanced position. If I need to raise the transfercase, it’s no big deal. I’ll find out on Saturday after a test drive. Anyway, it’s hard to discern the clearance from my photos so I will take some profile pics tomorrow an get a measurement from the bottom of frame to bottom of TC. I will post measurements tomorrow...
