You would only pay additional duties on parts coming through the USA if they were actually imported into the USA, and then exported to you. If done correctly, it is possible to ship goods THROUGH the USA to you without ever paying any duties in the USA. It's called a trans-shipment, and yes you usually here people refer to a trans-shipment when they are speaking of illegally shipping from a non-originating country, but if you declare everything correctly it is easy to legally trans-ship anything.
The key would be to set up two sets of docs for the shipment, once set listing all goods to the USA & a USA importer of record, the other with all Canadian bound goods, listing the Canadian IOR, etc... Then ship the container on IT (Immediate Transit, meaning the goods say in-bond & don't get, "imported" yet). Once they get to their destination in the USA, the container is popped open, the USA goods are pulled & imported, and your goods continue on in-bond (most likely LTL at this point, instead of still in the container), to you. It isn't that complicated actually, it just needs to be set up correctly in the beginning of the shipment. I can help if you like.

The bad part is if it goes through the states I will pay another tax on the parts coming into Canada..
