Had the same adjusting issue with my front drums, I'm guessing they're not perfectly round, would spin fine until final wheelnut tighten. I think the narrower part of the drums diameter would wobble over the shoe until tightened right up. Back shoes off, tighten wheelnuts then adjust. I still ended up with useful brakes, if you get the drums ground true you'll also have to get shoes ground to new diameter otherwise they only touch in one spot. Try brake cleaner and coarse emery over everything - mine are that old they're probably asbestos, wear gloves and mask. Figure they're probably better than anything I can buy new.
 
Finally got around to washing the underside of the hood for the first time since I’ve owned it.

Something is up with the transmission. It doesn’t like to go into first or reverse anymore.
It struggled sometimes with first before, and I recently changed the fluid. Reverse trouble is new and it won’t do first at all. Maybe I need to top it off.

Sounds like it could be adjusted out a few turns at the slave if bleeding doesn't solve it. The manuals provide spec's so you don't fry the throw out bearing.
 
I guessing you have a 3 speed and have owned the 40 for a while. You know 1st and reverse aren't syncronized, so you can bump 2nd and 3rd with the clutch in to stop or slow down the internals from spinning, then shift to 1st with minimal or no grinding. You mention the system in newer. Did you adjust pedal height, clutch pedal freeplay, and then adjust rod at the slave per the fsm? This insures the you're getting the full stroke of the master and disengagement of the clutch. Be sure you have the return spring installed.
 
(I got several cheap or free cars over the years with a “bad clutch” that had hydraulic systems like our FJ40’s, did the above and were fine; I gave one of them back because it was family!)
 
This makes sense. When I installed the hydraulic parts, I had to adjust the rod to get first to engage. It has been awhile so I had forgotten until you guys mentioned it.
I didn’t measure anything, just got it to work. I seem to have lost my manual for this thing 😬
I’ll crawl under the dash and adjust it some more though, thanks for the reminder!
