I have these 2 rust spots in my drivers side floor pan. I don't have the tools to make the raised parts. Are there pre-made patches I can buy or am i better off buying the whole floor pan. I not worried about the rust close to the seat I can fix that no problem.

You can purchase floor panels thru various vendors like CCOT. You can use the whole replacement panel or cut sections out of it to replace smaller spots. You won't know how bad your floors are until you start stripping paint down to bare metal. I suspect those 2 holes are just the tip of the iceberg. You need solid metal to weld on.

CCOT is the only place I can find it
 
I also don't want to cut up a $400 piece of metal. If I buy the floor pan I'll probably replace the whole thing.
Chances are, you'll need the whole thing anyway.
 
I you use the search function you'll find some folks used a bead roller and flat sheetmetal to duplicate the raised portions, other have made a wood buck and an air hammer, or a press.

Once you start cutting you usually find more rust. One or two weekends can end up taking 2 or 3 years.
 
Comment: floor rust, from the inside out. The metal box that the FJ40 uses to provide a closed environment and, more so, the Soft Top, keep the rig ‘weather tight’. The intent was never to make them water tight. The rust in the above pictures was probably from carpeting or floor mats that were never lifted and checked for standing water. Plus the drain plug probably wasn’t installed allowing road water into the cab.

After you fix the floor, get a plug for the drain hole and after a good rain or snow melt, lift the mat and swab out any standing water. This will keep your nice new floor from deteriorating….again.🤣🤣🤣
