I would like to advise that you get some appropriate caps to seal off the injection line ports on the injection pump and injectors.
Tape is not a good option as the diesel will soften the glue which will then stick to the ports. Foreign particles of any sort introduced in the high pressure system can easily be trapped inside the injectors and keep them partially open. Pistons in a direct injected engine can melt from the resulting rough spray pattern. Be super clean when reassembling and use compressed air to blow through the lines and at a 90° angle at the ports to suck out possible particles.
You can get those caps at a diesel or hydraulic shop for cheap.
Keep the good work going and report - I'm curious how your head gasket looks like.
got the head off

So, what are we looking at ? What is the verdict ? Any head (Gasket) specialist araound here ?
Teltail signs ?

i’ll put up some better photos. I’m no expert, i’m thinking of taking it to a engine shop to get an opinion and get the crack test done.

Some of the head bolts are going right through the water jacket and are protected only by thin, pressed in steel tubes.
Let them check those. Not using antifreeze ( as common with older engines) with its anticorrossive properties let's them rust. Mine were rusted through when I got my 12ht and the coolant went in the threads and around the gasket surface...leaving a big rusty mess everywhere.
Also run a new sharp tap down the head bolt threads in the block... I got a lot of grime and rust out, in fact my head bolts bottomed out on top of the unpleasant stuff. Might not apply to every engine...
Worth checking anyway.

Yeah for sure, will keep that in mind. Will be taking the head to the machine shop to get it properly checked out. Hoping its not a cracked head otherwise im in big trouble...... very nervous for the result (i was hoping i would see a blown gasket, but i dont seem to see anything obvious)..... happy that i managed to remove my first cyclinder head though (learnt heaps along the way)

UPDATE: the machine shop did a crack test on the head and they said there are no cracks and its all sweet, according to him its blown head gasket. He said he will face the the head and return it (good news). On the hunt for head bolts and a head gasket now. Does anyone know any good places? brands? or any tips/tricks for when im putting the had back on? Cheers

I have successfully managed to replace the head gasket, and now there is no more overheating and water bubbling out of the radiator. But now I've run into a new issue where the engine won't shut down, but instead, it will continue idling ough, making a loud screeching noise. I believe the 12ht shuts off by the intake shutter valve. But I can see the intake valve shutting properly, and furthermore, I've traced the vacuum lines to make sure everything is correct. I even shut the intake shutter valve by hand by pulling on the lever but nengine continues idling rough with a lot of smoke coming out. I have a feeling that the screeching noise is made from air being sucked in somewhere. However, all being said, I'm not a mechanic; I'm just a kid trying to restore an HJ6. Im wondering if anyone has come across this probelm and if you have any advice.

That really sounds like you have a leakage in the intake manifold somewhere between the shut off valve and head. You will have a boost leak at higher rpm at the same spot. Doublecheck the intake manifold gasket.
