Cut with compound and a microfiber pad like @Manhattan said. I brought mine back to life.

Ohhh that looks much better! I’ll have to do that with mine. I have some Meguiars 105 compound lying around somewhere. Hopefully I can bring mine back. The passenger side of mine are currently in much worse shape with a little rust beginning to form, so I need to tackle it before it becomes unrepairable. Did you hit the horizontal strip at the top of the glass too?

I did hit the entire door frame, if you are using compound make sure you run painters tape over the rubber. The white compound liquid instantly stains old rubber. While your in there with compound, hit the glass with some compound (if you are comfortable doing so, make sure you use lots of liquid! I supplement with washer in a spray bottle). I used this video as a guide to replace front and rear window trim:

Bought the parts from PartSouq. I may have missed something or ordered the wrong part, but my front trim arrived with a chrome lip rather than being all flat black rubber. Regardless, it is a dramatic improvement from the 20+ year old peeling rubber I had before.
 
Random post but just swapped my four doors with new exterior trim from overseas . Inexpensive, easy and made truck look wayyy better.
