Looking at what it's doing (protecting nut/axle from dirt) - hammering it flat is perfectly fine IMO.Is it safe/smart to hammer the dust cap flat? I got a set of 20" wheels off a Tundra Sport to put on my 99 Land Cruiser and I'm debating spacers vs. hammer.

If you don’t have wheel spacer in the front you won’t be able to put the center cap back on unless you drill a hole in the cap to clear the hub dust cap from hitting it.

@PJM I am using 1.25” hub centric Bora wheel spacer for almost 3 years now and so far no problems with it like vibration or wobble in high speeds. I used blue loctite for the spacer opened-type lug nuts and tightened it to 98Lb/ft.What width wheel spacer did you use?

Wow that totally modernizes itMy mechanic buddy used a press to flatten the dust caps for me. No spacer or removing material from the inside of the wheel cover was required. The 20" wheels off a Tundra are a big improvement.
