i pulled out my cooked engine, and bought another from a wrecker. Got the flywheel off, and it matched the new engine for fit, and bolt pattern but the bolts are not long enough and the new engine crankshaft plate is thicker by an inch. Photo below. New engine on the left, with the thicker crankshaft flange. Why are they different? What are my options?

I'm clueless so feel free to disregard, but I can't help but look at the picture and it appears that on the left engine there is some sort of spacer because I can see there are two different materials. Have you tried just pulling that piece off (with a puller)? It looks like it might just be pressed onto the main flange.

I do declare you're right. Looks like a boss that will pull off. I presume it's an adaptor, perhaps for an auto?

That engine had an automatic transmission attached to it before.

Yup. Big difference between a flywheel and a flexplate. lol
