I am having an issue with my 89 fj62. Not sure why all 3 started at
basically the same time.

I had changed my tranny fluid in the auto and headed to our club
meeting last saturday with the family. I had also adjusted the cable
for the tranny b/f we left and it took me awhile to find the sweet spot.

Drove around 20 miles fine and then after I went through a few stop
lights and then over to the McD's drive through for the kids, my temp
guage starts to rise, still seems to be doing OK but the guage is
getting up there. (I replaced my fan clutch a few months back with a
used unit b/c it was heating up when sitting still. That seemed to help
with that issue.) At about the same time my break light and battery
light come on. And the tranny temp light as well. Well about the time I
get a few lights down the temp guage really starts to rise and its
running a little rough.

I get to the meeting and we stay there a few hours. I start driving and
notice that the lights are still on as I pull in to fill up. I pull
over a block past the gas station and check the tranny fluid and its
low. I thought I had enough in there as it seemed to measure right for
cold when I filled it up, but I wasnt checkign it while running. I
added what I had and drove home. It drove fine and didnt really run hot
either.

Now as soon as I crank it up the trans temp, battery, and brake light
are on. I dont know whats up and any advice woudl be great. I have a
lock right in the rear and it makes the clunking noise at some
stops/take offs, so I never thought it could be the breaks.

Any help would be appreciated!

Here's a shot in the dark: Is the alternator belt there and is it turning? Is the water pump turning?

Yup, check the condition of the belts (assuming they are still present) look for glazing from any possible spilled trans fluid. Belt slippage could explain the charge light and overheating.
Low enough trans fluid could allow it to get hot, but the light comes on at 300 deg. F. I feel it would slip alot before getting that hot due to low fluid. Not sure why your brake light is now on? Could it be poor ground issue that's common to the idiot lights all being on now?

I know my belts are worn, I will try and get those replaced and see if that helps.

Also, I am unsure about the brake and tranny temp light b/c they come on as soon as it cranks up.

I also forgot to put that I checked my tranny level the right way (warm and running and it was low, I added 1-2 quarts and now its at the right level.

when my alternator failed on me a few weeks ago the battery and the brake light would not shut off after I started it. Not sure about the other stuff going on.
My alternator most likely failed because my positive battery terminal had come loose for an unknown amount of miles that included at least 100 miles off pavement soon before it failed.

Thanks for the input I will get the alt checked. I know it was rebuilt at some point b/f i bought the truck 4 yrs ago. It has always read high on the vikt guage but now that guage is showing lower, but not in the red.

I also need a battery box, did the SS ones stop getting made?

Sounds like a faulty alternator.

Just do a good checkup on the belts, that's free and can be done in the driveway. Then get the alt checked out, as you might be seeing 'christmas light syndrome' (all the idiot lights on) from a failed alt.

Check your fuseable link, inspect it for any irregularity.
