So I decided to go ahead and start working on repairing the rust on the rear quarter panels… I discovered a ton of body filler, but also this thick black material separating the inner panel from the outer. First thought was it was some rust preventative product put on by the PO… now I’m wondering if it’s something applied from the factory.

Anyone know what it is and if it’s something I need to worry about (other than removing it)?

It would get in the way of any welding at this point. I would remove it.

I would (in the future) use a gooey, grease-based product in that area, rather than a tar that can harden and possibly get water behind it and promote rust.
 
Grind it out, old hardened factory stuff. How are you repairing this? Have you got a replacement fender?
