Fixing holes left after roof rack removal?

It is a great solution for people that have a factory rack with nutserts. Unfortunately, mine was screwed on with sheet metal screws.
Maybe drill them out, install rivnuts, then plug with a washer and bolt combination like Wits' End carries. You can touch up the paint before you install the rivnuts to prevent further rust.

Just thinking outside the box.

Exactly..... I would say that's clearly inside the box.
 
I wanted mine to look like it was never there ;) no rivnuts no bolts no washers !
It's actually the way respected auto /Land Cruiser Painter here on mud Kelly Sad does a roof rack delete !
Dimple down fill with fiberglass impregnated bondo sand flush cover with what you like !! easy peasy done.
If you want to paint I have had good luck with Automotivetouchup.com post # 13 my hood and front fenders are both repainted with there rattle can products more then good enough for a trail rig
