Don't have the answer for you; but I'm planning on adding the 3rd row speakers (borrowing grills & brackets from LCs) and a good subwoofer (10" Bazooka comes to mind for space saver but decent bass); plus leaving everything else stock.
I've already ran HG power wires (and a nice power outlet while I was there) to the rear but haven't figure out where to tap into the audio (stock sub & rear speakers) wires yet.

Eclipse makes a 6 1/2" 3-way (SE8363) that will go in the front doors pretty easily with a little "spacer" fabbing (slim-mount 1 7/8") - they sound much better than the stock and the only visible difference is the grill. The problem with anything you put in the front door is depth - any housing you fabricate would have to stick out from the door panel.
I'm working on setting up a small system in my truck right now. I'm installing an infinity 10" kappa perfect into the rear right pannel where the stock "subwoofer" is. As soon as I can get a new peice to cut, I am going to make a fiberglass box to go behind the pannel so the sub mounts flush and there is no box visible. As far as the front goes, I am either going to put larger speakers into the door, or I may make some custom kick pannels where I can mount some 5 1/4" speakers or maby 6.5, havent decided yet. I know there may be a company out there that makes them, But I havent found them yet. Search for custom kick pannels and if I find anything i'll let you know.

SE8252 fit perfectly up front...cut the back and the SE8363s fit for bigger in back.

Thanks for all the replies. I was thinking of replacing all the door speakers with MB Quart RKC 110 (4") speakers, but I suspect they require a lot more depth. Can the spacers be purchaced easily, or are you simply making them out of wood? The only possible problem I saw with spacers was the clearance between the speaker and the dash on the driver side.
I am also thinking of getting a small sub, like 8 or 10 inch and sticking it in the back. I def want to keep the stock head unit and CD changer, probably add an aftermarket amp.

You can run 6" Infinity Kappas with a spacer up front(not sure how big the spacer should be. I forogt, but i'll go test some out). You can also run 6" Kappas in back with I think a 1" spacer. You should be able to find a spacer matching your interior color at your local audio store.
MB Quarts are good for the price. They sound really nice IMO. They should fit w/out help. Might need to check into the back doors though. But I think it should fit w/out a problem.
Also, you need to mount the cross over somewhere. I haven't put a cross over in the door before, so I don't know if it would fit. Also, you might need to cut holes for the tweeters. Either in the door pod or door panel.
Also, if you do get an amp, get like a 400watt so you can run all the speakers and the sub thru it.

If you really wan't a custom look, you can either build-or have built custom build-outs for your doors that will hold any size speaker you want!! Use fiberglass and let your imagination go wild. If this work isn't something you want to mess with, a good quality car stereo shop can build you all kinds of custom enclosures. I've seen stuff as crazy as 10" subs in the doors of a toyota pickup!! It was a stereo copetion vehicle sposered by Rockford Fosgate, but it just shows that nothing is out of the question. It all depends on how cool you want your stereo to be.
