So why the two different sizes? Pretty sure the red one is for the early style. Did they change to a bigger style for the later cruisers?

Yes. The small one is early. The early ones had a smaller motor. Sourcing the gasket for the smaller ones was a hassle for a few years, but now available through aftermarket vendors. The large motor will work on earlier set-ups, but you of course have to get the cover and modify.
I was ignorant to this when I built my last cruiser and painted the larger one which came off a 76.A 75 wiper cover I had fit fine.I dont see how the larger one could be used without modifying the driverside mount holes,which of course is posible.
