Sometimes the screws that hold the butterfly to the shaft need to be loosened and re-tightened to get them to close all the way. Be sure to re-apply some loctite to the screws so they don't come out when its running.
 
I wouldn't spend another dime on that carb. Money well spent would be to upgrade to a later mechanical secondary aisin 69-74. You'll need a different air cleaner lid, a different throttle cable, a thinner carb insulator, maybe shorter studs, new fuel line, brackets for the throttle cable and return spring.

I know you have mentioned in other threads you don't want to spend the money, but... it's a 40, the expenditures never end if you want to keep it on the road.

I'm in the middle of a move, but I have one I would be willing to rebuild for you if you're interested. Won't be until June, but that will give you time to track down the other needed parts.

Air cleaner lid will not have the hole for the stud and wing nut on top of carb. It uses a band clamp instead.

Tried just installing a new gasket and noticed my accelerator pump was acting weird. Pulled it apart again.
I’ve only run maybe 10 gallons through this, but I let it sit for a winter as well.

Secondary isn’t closing all the way. I can close it by hand, then it falls open a bit. I saw it during install but I was hoping when it started, that vacuum would close it or something.
 
So my carburetor didn’t come with the solenoid [1] in the pic. Could that be why my secondary butterfly doesn’t close all the way? Also why my linkage was jimmied to work without it?
