What am I doing wrong here? The cover is sticking out quite a bit further than I think it's supposed to.

I'm pretty sure the quarter panel is to go on the out side of the inner upright piece.

Who rear sill are you using? It seems to have a step where it meets the quarter panels. Factory there is a inner sill that wraps all the way corners. Then a cover over that in the middle. The rear floor is sandwiched between the two. Not on later models but earlier one the floor is folded over. Then the outer sill is welded to the quarter panel.
 
Yeah, the vertical channel should go underneath the quaters panel, and the sill cover should be flush with the quarter panel. It looks like the sill cover needs to be pushed back (meaning, inboard) a lot. Is the sill cover interfering with the sill? The cover panel should nest inside if the sill.

Looked at my 10/75 with the original sill. I see how it changed. The floor just stepped down and single sill on top. I do wonder what I'm seeing the first picture? The hole in the sill seems to be lighted up another piece of metal with a gap between. I know a gap between pieces was never stock even on the earlier models. Never answer the question about. Who made the rear sill?
 
I got it fixed. I’m not sure why we had it sticking out that far, but it was a simple matter of taking out some sheets cruise, cutting one well, then sliding it forward. I bolted in and everything is sitting where it needs to now. As for the quarter panels wrapping around on the channel, if I did, they would not be square. Everything good from top to bottom, and side to side.
