I noticed surface rust on my tailgate and finally got around to waxing the truck and noticed that there is a very similar problem in other spots on the truck, namely the areas under the rear quarter windows and along the rocker panel inside the passenger side doors. It's not deep. but after wiping a wet cloth over it today the cloth had rust on it. At this point I'm thinking I need a full repaint with removal of the cladding to investigate, but I'm fairly clueless about the whole process as I've never needed to paint a car/truck before. What should I be expecting with this process in terms of materials, qualifying a good shop and financially?

A complete refinish, done properly, will very easily cost in excess of 4,000 dollars. This assumes that there is no damage or RUST to repair. To do a proper refinish a whole lot of stuff needs to be done.

The vehicle will need to be stripped of all mouldings, trim, mirrors,flares, door handles, bumpers, lamps, grille, windshield, backglass and an assortment of other do-dads. In addition the lower tailgate will need to be removed and painted, in the booth, at the same time the body is being painted.

I went through this exact process a few years ago. I de-trimmed the vehicle and re-assembled it myself. The paint job was +3 grand on top of my sweat labor.
 
Clear-coat failure on the roof, hood and windshield cowl. It suffered acid rain damage when it was new and was agressively buffed out to fix it. As a result the clear was all but buffed off and it did not survive the New Mexico sun as well as it could have.

I have the same rust you have. Plus I have tons of stone chips and some chemical damage to the clear coat and base coat.
As my 80 is not a "show truck" I just took a Dremil and ground off that areas of rust and painted then with the "touch up paint" from Toyota.
I didn't mess with the windows or rocker yet.
I plan on finding some way to spray something in the rockers to get rid of the rust and protect it.

I painted my fj60 my self with comerical Emron and it turned out fairly good for someone that never painted a whole vehicle before.
 
I was thinking it'd be something like that, only closer to 2K. Oh well. So how do I go about selecting a good shop? I don't know any pros or cons about methods or materials. I called the dealer to see who they use an it was the dealership's bodyshop. The lady said she'd get back to me about the LX specific, but said they had recently done a volvo for 14K. Also if I keep it waxed, will that keep the rust from spreading much? It could easily be spring before I can do this. I'm pretty sure touch up paint won't take care of this like it should be.
 
You want to at least stop the rust now. If its surface rust just sand it down and primer and paint.
there is waterproof primers that you can use if you don't want to paint right away.
I just sanded my rust off with a dramil tool just to stop the rust from spreading till someday I can paint it the right way. I don't have time to do it right right now.

HOLY CRAP!! For that kind of scratch I'll live with a little rust and buy a second Cruiser!!
