My cargo area leak was from the body seal that surrounds the upper+lower hatch opening, not the brake light.
 
Ime this leak in that area is the seal around the rear tailight or that third brake light. Third brake light keeps the leak in the hatch at the very end of the carpet. The tail light is in the corner. Op, you can also look into any rear air or heat issues, which are in that corner as well but unlikely contributors.
 
Congrats. As an original owner of a 2003 LandCruiser in the TriState area, I would also recommend periodic cleaning of the sunroof drains. Also operate and lube the sunroof tracks regularly. I love the proportions of the 100 series - big, but not too wide for city driving.
Thank you! As I am learning through all of this, what do you use to lube the sunroof mechanics? And what is the best method to clean out those drains? I have a buddy whose 2002 sunroof drains got clogged and he got water in his upper ceiling console.

And, we love the proportions. A super capable SUV with logical proportion and size. It has become my favorite truck by far!
 
They make sunroof drain cleaning kits. Some people like to use trimmer string, but that can pierce the plastic tubing. I personally just use boiling hot water and pour it into each of the front two holes and then put the car on an angle and slowly pour it in the tray, so it will drain out of the rear holes and then I check the valves for the drains at the bottom of the car to make sure they are clear. You can run the trimmer line up from the bottom as well. Compressed air can also work, but if there’s a clog you could do some damage if you’re not extremely careful with the pressure. If worried about a little bit of scum, that might be inside the tube, just add some simple green to the water.

Buy yourself some actual sunroof lubricant. It’s kind of expensive, but it’s basically the type of lubricant that does not attract dust or dirt and like what is used on interior lubed objects like spring operated ashtrays. If you watch Alex from legit streetcars, he always uses the Mercedes sunroof lube that he has had for well over a decade. You can find little tubes, or tubs but you would never use a tub unless a mechanic or dealer.

With much of the trim removed (including the hinged bridge between the drop tailgate and the main body), I placed a towel at the bottom of the closed tailgate the night before last in order to catch water intrusion from the heavy rain we got from storm Debby. It looked like most of the major leakage was centered, not on the ends of the carpet. The towel served to keep the carpet pretty dry.

I think you’ve got your answer as to which is the culprit. Good luck. It’s an easy replacement. Only other points on the gate would be where the license plate comes is. I will say though to make sure the drains at the bottom of the hatch near the punch are open and free flowing. That water got in the gate does not mean it came out where it was designed to.
