Are you talking about the door gasket that is glued on to the sheet metal and goes all the way around the door? Some contact cement remover would greatly aid with that.

On my "newer" 45, the actual window seals are clipped into the door skin. The seals around the window are pressed into the space between the inner and outer door skins.

Put your truck and year in your sig line. Makes getting the right answer easier.
 
I think Jay- is talking about the rubber that holds the glass to the hard top. Maybe a hair drier, I wouldn't use a heat gun.
 
You might try soaking the gaskets in 303, helps to soften the rubber and protects it from UV and other Sun related damage.
 
Dont use heat gun for the glass, you risk cracking your glass with heat.
Ive seen many windscreen cracked with heat from cars heater blower that has been used too hot in really cold days and heater blower heat doesnt come even close to what heat gun will blow.
