def keeping my eye on this thread. ive had my 78 (january) fj40 for about a month now. its has all the same symptoms as yours. the PO did a terrible job in the past with fudging in what bolt kinda fit. i do have a 32/36 weber that also is not helping things, but it has to idle around 850 to keep from stalling. im in the middle of pulling off the manifolds and carb and getting a good look like you. i hope its something simple. and yours too. best of luck to you.
 
I took the parts in and blasted them. I cleaned up a few other parts as well.
After blasting the plate I discovered that the plate was cracked in two places.
I welded both of them and flattened them so they would seal.
Hopefully this will work, I will be on the lookout for a new one, or one that is in good condition.

I went in today and milled the manifold.
I built a fixture and bolted the exhaust manifold to it. I then checked to make sure that it was indicated in the z axis. It was within .002" so I proceeded.
Then I adjusted the manifold from end to end to make sure that it was parallel.
The numbers on the manifold show how out of flat it was.
When I bolted it up to the block in my garage I could still fit feeler gauges thicker than .020". So the bolts would just not pull the manifold flat.
I then bolted the intake on to the exhaust and aligned it as evenly as possible.
I did it this way so that I would not introduce any stress into the setup.
For some reason I did not take an after shot.
Anyway, after the gasket face was clean. I spot faced the c-bores.
I checked the two outside ports and they seemed fine and did not need to have any machining done to them.
I ended up making some washers because I was missing two of them. I also picked up a couple bolts and nuts.
I should be able to install everything tomorrow.

I have now assembled everything hoping that this would solve the problem.
The thing still starts hard but once it is running it idles ok. It still back fires through the carb and the tail pipe.
I now have the toyota emissions book so I believe the vacuum hose stuff is good now.
After the engine still ran poorly I took off the carb again and looked things over.
The Keister carb kit that I got did not have some of the gaskets that I see in other kits so I made the ones that I was missing. While I was re assembling the carb I looked at the jets .
The jets are as follows: #171 that has a hole size of .066"
#136 that has a hole size of .053"
I am in colorado about 5,000 feet.
Is the jet size correct?
After I started it today I sprayed carb cleaner toward the back of the carb and the idle smoothed out. I can not see anything that could be leaking.
Any ideas?
