Quick update:
Taking the 12v starter into town tomorrow morning to get checked out. Should be done in a few days.
Also I got busy on tidying up the alternator wires, here is a picture of how I have them setup:
In the fsm and electrical diagram for the 12h-t there are 4 letters S,L,IG & B as seen here (ignore the writing, it was inaccurate):

Here is the way I wired it up:
Okay so you can see that the plug on the internal regulator has the wires (red, white, and blue) then the post is where (B+) from the fusible link on the positive battery post is connected.
I went with ( "S" the split off from B+) to the blue wire on the alt, ("IG" or ignition switch wire) to the white wire on the alt, and then ("L" or the charge light) to the red wire on the alt.
It was hard to find references on this online, but I feel pretty confident that I have it right orientation.
**Before I hit the ignition switch does anyone have any objections to how I went about this?** I'd rather be safe than sorry plus the alternator cost a pretty penny.

And on a side note why in the world did Toyota decide not to put the 12ht into the FJ60 series?! If it has as much bite as it does bark, then I can say with confidence that it's going to be a killer setup.
