Working on fixing a few modifications that came with the truck. I am replacing vacuum hose and would like to get this a little more "unmodified", what, where and why?

I did search but vacuum hose turns up quite a few threads and was hoping someone could point me straight to it!

Where does the line with the "T" that is zipped go?
 
It's one of the 2 vacuum control valves that connect to the Fuel Evaporative system, page 3-9 of the Emissions Factory Service Manual. The other one is located on the driver's side with all the other SMOG switches.

The VCV in your picture snaps in place on the small metal bracket that AATLAS referred to on the underside of the air cleaner.

Incidentally, the one under the air cleaner on mine and a used replacement I just bought that was under the air cleaner was not working properly. I suppose it gets so hot under there that the valve in them wears out.
 
The white vacuum control valve (VCV) works to flush fresh air through your distributor cap. As stated, it should clip into the sping clip in the picture that is mounted to underside of the air cleaner. The top and bottom ports of the VCV look like they are connected properly (the bottom port connects to the vacuum piping and eventually gets connected to intake manifold vacuum. The two side ports get connected together using the "Tee" then the free end of the Tee goes to one of the ports on the distributor cap. The other port on the distributor cap gets connected to a filter that is mounted on the firewall behind the glove box.

The emissions vacuum diagram sticker on the passenger fender well shows precisely where all the hoses go. If yours is worn out and unreadable, you can order a new one from SOR, or just print off the picture of it and keep it in the glove box.
