FSM states non-reusable, but hearing plenty of people that have re-used them. Windshield installer did not replace them after I asked them to and they confirmed they were on the order, now they want to charge me to replace because the insurance invoice was already sent out. I have a $0 deductible for glass so I am rather frustrated. I noticed some noise while driving out West last week and I am attributing it to the rubber dust flaps not sitting tight against the glass and probably the plastic clips being worn out causing some flutter.

Anyone else deal with this? Should I be telling them they have to replace the clips as well per FSM? It was a highly reputable shop that works on high end vehicles. I outlined EVERYTHING on the phone with them and even told them not to do it if they couldn't get all the parts in time before I took my trip, they said it was no problem.

Hmm. Looks like you edited your original post. I was looking this up for you. I know some people have re-used. There is a video in the 200 section of a professional replacing a windshield and I think he said he was replacing the moulding because insurance was covering it.

Sorry, I re-worded it a bit to sound better. I dont have access to the FSM myself so I was hoping someone could show me where in the FSM it states they are not reusable so I have some kind of leverage to go back to the install and say "not only did I ask you to replace these parts and you didn't, but Toyota says to replace them".

Perfect, this is what I needed!

How common is it for the pop rivets to actually need replacing though? Some of the videos I have watched do not replace the rivets, but they replace the clips and the moldings.
I have not seen anyone have to replace the rivets but maybe others can confirm.

Well, good news. I called the glass shop back, explained the FSM notations, they contacted Toyota who confirmed they should be replaced. They are going to do the moldings, the rivets, and all the clips and said they will cover the cost. She admitted it was an error and they were indeed supposed to get ordered and didn't. I was hesitant on the rivets but told them to go ahead and replace them as long as they were comfortable doing so.

I had replaced mine twice at same shop
First they reused, similar story as yours. It did not affect anything., so I think it is a matter of luck. Toyota specifies replacement to eliminate the variability of repair quality when reusing.
Second time a few years later, they replace the moldings but not the clips. Stil fine.

Mine wiggled back and forth, and the rubber was not sitting flush on the glass so I know they got bent. Mostly though, it was the noise that was most bothersome because I could tell it was getting under the flap. Having had some major issues on my 100 with improper install that never got resolved, I'm just covering my bases. I feel bad being nitpicky with this shop because they have been so nice about everything and did the install on the drop of hat before my trip.

Personally I wouldn’t let them do the rivets, it is the one part here that if not done right can leak water into the car. Then again I’d just do the molding myself to avoid them messing it up.

Also not using the correct trim across the top of the panel is a sure ticket to wind noise. Check that. Any rubber trim should be below the plane of the glass and metal roof. If they used rubber bubble trim that sticks out that is not the right stuff and will usually whistle on the freeway.

Confirmed, they used the correct trip across the top, the rest of install seems to be top notch. I'll speak with them when I drop it off and suggest they not touch the pop rivets if they aren't broken (which I hear is rare).
 
my driver side moulding is off its clip and rattles I think when driving over bumps. I push it back in place and it come off after a while.

Assuming you are taking about these clips on the roof? Id say no long term damage if you left them unclipped.

That being said I'd be surprised if you heard these rattling. Both sides in ours were unhooked and I never heard any noise from then that I could tell.

If the metal clip is still glued down you may be able to bend the sides back in place. These clips get their sides smashed down if not paying attention when reinstalling them.

Have you troubleshot it to see if the clips or the trim is the cause of failure? It might be fixed by just adjusting the clip (carefully so you do not unglue it).
My point is that you should never just let things be broken w/o investigating properly.
All this unfixed stuff piles up over the years and before you know it your ride is a bucket of s*** that you hardly want to ride anymore, let alone making other things harder to troubleshoot.

After I brought the truck back, they didn't replace the metal ones on mine, and only replaced one of the broken plastic clips down the a-pillar, despite me asking them to replace all the clips and leave the rivets. They said the rest looked brand new still, and that it was the molding that was worn and bent. I was frustrated about that but I believe them, as the new molding is very snug and the rubber dust flap is flush against the glass again. They said they will keep all the clips in a bag with my name on it in case I need to come back. After investigating the old molding, it was clear that it was bent upon removal the first time when they replaced the windshield.
 
I did some troubleshooting, the metal clips were almost like plastic in their flexibility. Although pushing them inward with metal screw driver so it tensions up and holds the molding worked. I feel like the clips are end of life and need replacement. I will try to keep them but if this is happening frequently, I will replace them.

Another observation, if the molding is detached from the clip, small leaves and debris end up inside the channel, which is difficult to clean (without removing the whole molding). This may be recipe for larger problems like blockage of drain pipes and may end up with leaks inside the footwell.
 
IMO decaying leaves and stuff in that area is just a reality of owning these trucks. Technically there are no drains or anything to clog.. (unlike the sunroof) but we can reduce the amount of crud in there by keeping the rubber molding behind the windshield trim in place.
