I've been having problems with my fuel pump and fuel filter, but I don't know where to look to change it out. Is it between the pump and the carb?

What model/year do you drive? Generally there is a filter between the fuel tank and the fuel pump, and a carb screen that fits inside the carb at the point the fuel line comes in.

it's a 79 fj40
On my 77, it was kind of below the Battery between the fuel pump (next to the oil filter) and the gas tank. Follow the line from the fuel pump and you should find it.
all 40's are in pretty much the same place if still stock, like Romer said, pretty much down bt the battery tray and towards the firewall a bit, it "should" be on a bracket attached to the battery tray.

the one that I'm replacing it with is clear plastic, hopefully this one works as there no way to attach it to anything.

Those work fine, and no need to attach.
The stock filter should be attached to the frame by a bracket, not dangling in the air. Check Spector off road's online catalog for an exploded picture of the setup.

no, its just right there. There are two stock filters. There is the one that has already been mentioned, buttoned to the frame, underneath the battery tray, and another one on the fuel return line, underneath the emissions cover behind the passenger seat.
Toyota ones are metal, with a bracket to srew it back onto the frame. Although the cheap checker auto parts plastic filters work fine, they just dangle there.

On a 1979 FJ40, the fuel filter is a throwaway plastic piece. It snaps into a bracket on the rear leg of the battery tray. There are two hoses going from truck body to fuel pump. The line with the filter is the feed line. The uncut hose is the excess fuel return line. There is no filter anywhere in the return line. There is a plastic check valve in the vapor line back by the fuel tank, but that is not relevant to this fuel filter discussion.
