Now that my wheel wells have been stripped of any old coatings, what would be the ideal next step. Leave it OEM finish, 3M Rubber UnderCoat, POR-15, bedliner (this is what I paid to have removed because it was chipped and gross)

If you have a decent air compressor to spray bedliner, I'd go with Raptor Liner (I'd go with black, but it comes in tintable form, too).

What was removed (old undercoating) and how was it done?

Hard to tell from the one photo, but it appears that the original factory coating is still present??

FWIW the original coating was likely a Toyota specific product (Pastar UC/UW from the Toyota Body Repair Manual BRM080E).
IDK if either Pastar coating is available from Toyota (08836-00155, 08836-00115).

If you wanted to replicate exactly what was there originally contact a Toyota Dealer that has a Toyota Body Shop and run
it by them.

3M Body Schutz (#08864) is one option but it's black in color so if you wanted to keep the original lighter color you could paint over it.

There's a couple other 3M products generally used for rocker panels, haven't used either myself (yet) on a wheel well housing
as they're designed to be painted over AFAIK.
