Ok so this has been going on for a while. I have an '88 fj62. I have replaced the fuel pump, throttle position sensor, fuel pressure regulator, air flow meter, and fuel filter. I have made progress but the issue is definitely not resolved. What happens now is after about 4-5 minutes of driving (right when the engine is warm I assume) I get this stumbling / bogging when I hit the gas, feels as though the engine wants to stall. If I let off and feather the gas pedal a bit it usually resolves itself and then it is fine. Most of the time it doesn't happen again. What can be causeing this? Does it have anything to do with temperature or anything? Any advice or suggestions would be greatly appreciated. Thanks.

forgot to mention my temp gauge never goes above the first line. Could the thermostat be faulty? What is the normal running temp?

Let me make a really off-the-wall but simple suggestion. While the truck is running, wiggle all the ignition wires one at a time starting with the wire from coil to distributor. I had a Nissan that did the same thing. After much trouble shooting I found that the ignition wire was badly frayed inside the rubber jacket. When I floored it the engine twisted just enough to move the wire and loose spark. It's unlikely this is the problem, but it's a 5 minute check. Sorry I can't be helpful beyond that.

Mine had a stumble a few years ago. Turned out to be a crack in the big ribbed air intake line going from the air box to the engine. It was in between a few ribs underneath.

mine had a crack there too but it has been fixed. Might have helped slightly but she still stumbles.

Had the same issue and it drove me nuts. I tried everything.
I did everything you did, and more. PCV valve replaced? Cheap. Coil? Cheap. New plugs? Get good ones and check the gaps. Inspect your old ones for clues. My number one kept fouling.
Air filter? Cheap.
Btw, is you're TPS adjusted properly? Important.

My exhaust system was shot from before the cats back. I went new 2 to 1 eliminating a cat and used 2 1/2 inch pipe with new high flow cat and muffler. New o2 sensors were part of the deal.

That did it! If I had to guess what was the culprit, I'd guess it was the cats being clogged or the o2 sensors. Either way, all stumbling is gone and the truck runs like a dream. Incredibly responsive. Better than new.

Good luck. That drove me crazy for about 9 months!

I fought this issue for a while. I replaced my exhaust manifold gasket and that did the trick. Try using some carb cleaner while the motor is idling to see if you have a vacuum leak somewhere. The engine will rev if you spray around a leaking manifold.

replaced the thermostat today along with o-ring (old one was beyond gone) as well as the wires connecting into everything (old connection crumbled in my hand). Truck had slight stumble first time I hit the gas but was fine there after. I even parked the truck for a few hours and the next time I drove it everything was fine, no stumble at all. I hope I fixed the issue but we'll see in the coming days. I bought the 190 degree tsat. Gauge now goes slightly higher then previous.

its been z couple days now and stumbling is completely gone. Looks like trial and error finally paid off.

I feel your pain. Mine was solved with a temp sensor. The one on the DS on the housing base - ya know, that PIA one to pug in. I also did the thermo and gaskets at the same time. Feel nice to have a truck that idles normal, eh?

Congrats.
