I'm just getting my flywheel and clutch put back together and I was going to run my engine with the drive train not in yet, is there any issues doing this? It would be a good opportunity to get a video of the flywheel rotating when the engine is running where I can actually see it

Nope its fine. I just got mine running after sitting for 35 years, and one of my criteria before I started hooking things back up was making sure the engine ran. Once I got it running I stuck the trans and TC back in. No issues with that whatsoever.
 
As a ford guy I gotta ask if the F / 2F is internally or externally balanced?

If externally balanced the engine would likely need harmonic balancer and flywheel to be balanced.

Someone here will know.
