Alright fellas. I made several more attempts at getting this done. Walked away from it and then worked in getting the tcase ready. I have come back to it and I have the same problem. See here. Before I call Georg @orangefj45 at Cruiser Brothers for a new shaft, I want to know if I am missing something. I mean the damn shaft couldn't have just enlarged, wtf.

Did you reach out to the vendor where you purchased the rebuild kit for tech support?

Clearly you didn’t buy it from us, yet you called us for support.

I didn't reach out to them. I compared the needle bearings, new vs what was pulled out. They are exactly same when measured. not sure really wth is going on.
Will report this evening.

Alright boys and gals, got the motor apart. Will get block and heads to machine shop.
My main bearings are standard 2, and my conrods are standard 1. Gotta let them boys selling kits, the sizes I need for bearings and such.
 
This is the one I had done back in 16. But I added the turbo some time later, and at the time of the rebuild I didn't think I'f be doing that. So I wanted to get alfin pistons in there to help with the ring lands. Also, I wanted to machine the head and the block since last time I only measured and checked things. Things look good, even if I ran the turbo at 13psi for about 15k miles or so. Will follow up with some pics soon.
 
Quick Q for those in the know. My pistons are marked with a 2 and a B. I have done extensive research to find out whether they are OS or standard. My take is that they are .50mm over, meaning that the block had been machined at some point. I want to order the right parts for this rebuild, so I need some guidance. I do not have the proper measuring equipment to do the measuring myself. I may buy a micrometer and one of them devices to measure the bore as well, but I figure someone might know already. Let me know if I am correct in my assumption.

what was the solution on the trans shaft not fitting?

Not sure what had happened there. I pulled them from the transmission! Twas working fine before I dismantled it. So a real head scratcher. But no worries, the damn thing has now all of the three shafts brand new. Should last a life time.
