Help intepreting "Smoke Test" FJ62

My brother has a 1989 FJ62 that he laid on its right side - slow motion, killed the engine right away. After getting it righted and letting fluids settle... it started up and runs/drives, but idles rough as h*ll. Intake vacuum is only 10psi. I have also been having trouble with my '76FJ40 TBI so I built a simple smoke injection system to look for vacuum leaks (I'll have to get some pics and write that up for the forum). Anyway, with ~2psi of smoke being injected into the intake, there was smoke coming out of the EGR modulator. Does this sound right? Should it be closed while the vehicle is not running? I know that this is pressurizing the system rather than establishing a vacuum so the valve may be opening due to the pressure.

I did not see smoke anywhere else, except out the end of the breather where it was backing through the air filter.

CEI Codes

I am getting codes 31 (Air Flow Meter signal (Vacuum Sensor signal).) and 41 (Throttle Position Sensor signal). We'll try the FSM diagnostics for those tomorrow.
Any thoughts on a likely suspect?

The engine only has 17,000 miles since rebuild. I am going to hold off on SeaFoam for now - may try a little water injection though, I'm about to do that on my 80.

It has been run ~10 miles since the roll-onto-side, but not at high speeds/rpms. We'll get her revved up a bit and see if that helps.
