I have serched many threads but i could not find the answer. Can you help me?

I have counter shaft from JDM FJ60 1981 2F , H41 transmission. parts no is 33411-60050

I want to put this shaft to 1989 HJ60 STD H41 transmission.

Later H41 transmission's Counter shaft no is 33411-60060

What the difference between these shafts?

Can I put this shaft to later H41 transmission?

Never heard it called a Lay shaft.

I have never found two Toyota parts with two different part numbers to be identical parts. The difference might be small, but for a transmission countershaft, any difference would be a deal breaker. It has to be exactly the same.
While that later countershaft -might- work, personally I would never expect it to and wouldn't even consider it as a possibility.
(But maybe it'll work)

Standard British commonwealth terminology.

Are you sure about that "1989 HJ60 H41"? Is this a typo? I don't think there were H41's that late. The part number you have for your "1989 H41" doesn't match my list of countershaft part numbers, your first countershaft part number does though.
