I think I know the answer but just want to make sure.

For my wife's '99 with 325k, the brakes had been feeling not as strong as they should be. They're not spongy, but if you pump them twice, it brakes better. No improvement with additional pumps. It's been well taken care of by the previous owners and ourselves in the dry south.

Replaced the rotors and pads with no change. I hate brake bleeds and flushes so had a shop perform it. They said there was a strange difference in pressure reading between the right and left side of the vehicle and recommended a very expensive master cylinder replacement.

Their explanation sounded odd and off so I wanted a 2nd opinion and took it to another shop who recommended a flush which I agreed to. Just as they started the vacuum on the system, they heard odd noises in the booster and stopped before any potential failure. They said the same in that the master cylinder assembly needed replacement and also recommended all 5 of the brake lines. Another very costly quote.

1st place quoted about $3,200 for the master cylinder assembly part and the 2nd found it for $2,300.

The unit on hers is Aisin. Is this OEM or has it been replaced prior?

I've read of individuals getting some good deals on the master units but it's been a number of years. Anyone have a good safe source?

the deals happen on certain months of the year. We may get one on Memorial day, keep your eyes open. I installed OEM toyota AISIN pump $1400 ish or so from a dealer. Installation was easy.. no fancy tools just 10 mm wrench and some instructions. I have a thread on installing the master culinder. Mine is 2000 so it has two lines to rear and you got only 1 line. UNless you have done brake jobs prior, I'd recommend to get it done from a person who knows what he is going.

At the same time, install new OEM brake hoses; two in the front and one in the rear. That will get your brakes better or identical to a toyota truck made in 2025.

What os that 5 brake lines?
 
I don't know what the 5th was. I thought they were quoting a main line to the back or something. I got a revised quote and now they have just 3 noted with the 4th line item revised as DOT fluid. I think they just entered the original quote wrong..

I've swapped engines, rebuilt transfer cases and transmissions but I absolutely hate brakes. They are my Achille's heel. I even botched an MC replacement on a CJ7 that is manual, and not powered, so I'm happy to pay for someone else to do it.

As mentioned, just check out what dealer has the best price in the upcoming sales. It can equate to 49% discount (reg sale plus 25% plus free ship, amazing…). Otherwise if you need it right now, just make sure it’s a genuine part, which is easiest done through a dealer. Impex, amayana, or an actual dealer like Serra or Decatur vs a website shell dropshipper like lexuspartsnow or toyotapartsdeal (same company)
 
Found a local shop that specializes in Toyota / Land Cruiser which I'm hopeful for. They were able to track one down in our state through a dealer and it's OEM. $2.2k works for me. Hoping this resolves her issues.
 
MC has since been replaced, with the system flushed, but not noticing much, if any, improvement. Took it for a drive and it still seems that double pumping causes it to brake better.

Rotor and pads are still fairly new and still have the manufacturing milling marks on them. Not sure if I should wait until they're more bedded?
 
Are your tires oversized? When I had 32's (Load D) and 33's (Load C) my brakes were fine (my opinion). When I got 34's I felt like they are a lot weaker. My brake booster seems healthy, no weird noises, pressurizes in the correct time and I have SLEE SS brake lines. When it's time for new front brakes, Per @2001LC, 2003-2007 100 front calipers are an upgrade to our 98-02 calipers because of like a 1mm bigger piston, I'm gonna try that next. This upgrade changes the brake use, so instead of the rears wearing out faster than the fronts, the rears wear out later and the front wears out sooner.
 
I would have that shop (or do it yourself) inspect the brake lines as that double pump requirement sounds like air bubbles in the system?! With 325K miles there's a good chance that a brake line has deteriorated. This is best done on a lift and with really good work lights.
