I noticed today that for the past few days I had been driving with my manual hubs in locked position without 4wd engaged. How bad is this for the system?

It is recommended in the manual to drive with the hubs locked every once in a while (50 miles or so), just to keep the front diff. lubricated. Just don't drive too long on dry pavement as the wheels won't slip around corners and DON'T drive with just one side locked and the other free.
 
no worries I leave my hubs locked most the winter, and my 82 fj40 drove 130,000 miles with fixed front hubs......no problems
 
You actually need to do it every month for a weekend or so. So, it's a good thing!
 
Like other have said, it'll be fine. Last winter my hubs were locked in from 11 Nov to 1 April. Winters up here are looooong.
