Ok, engine is still in the truck, but it sure ain’t running right.

It has a random and frequent miss. I made a video and posted it.

I’ve replaced plugs, about the replace cap and rotor to rule them out.

Any ideas ?Missing 95’ fj80
 
You have an OBDII port, I would get a scanner of some sort on it before throwing parts at it. Propane test of the intake and vacuum lines is also a cheap place to start.
 
Checking for codes is always the first best place to start. If you don't have any codes present, grab the rear of the engine harness, behind the intake, when the engine is cold or you'll come away with a mark, and give it a wiggle. If the miss/stumble/whatever changes, you might have a break in the harness, at cylinder 5 or 6. This is just a quick "hold my beer" test, but it's a fairly common place for heat damage.

Failing that, you'll need to go through the troubleshooting procedure in the manual, unless you can offer more descriptive hints for the peanut gallery.
