That's an awesome setup. You should mention the specific TransK9 model, as they have many variations, even some different models between geographic markets.
Main problem with specifying a model is that the head clearance is tight in my application. My drawers are DIY so different people will have different height restrictions. FWIW though it's a B13.

What's the height of each door on the Transit?

Same crate in a wagon - what it is really designed for. I guess once you have a set of drawers in you basically have the equivalent of a wagon for cargo space.
 
I use Ruffland mediums with a 9.5" tall TruckVault. I have just shy of 6" to spare to top of hatch opening. I think the large size would fit as well.

T-TYLDCU1-08N-TR Utility height, 3rd row removed. PM me if you want the full spec sheet. As an after thought i ordered piano hinges for the wings because they used weak magnets to keep in place. Mine is setup with 1 drawer w/ diagonal dividers for shotguns, but you can get anything you want including 2 drawers. I fit most of all of my dog gear and collars, bird cleaning tools, plus dog and human first aid kits and plenty of ammo boxes. My "get out of trouble" gear , air compressor, jump battery, skunk kit, shovel are stowed under the side wings. Too bad you are not closer to me, i am probably going to sell my LC end of summer. I now have 3 bird dogs and need to switch to a P/U to fit dogs, gear, passengers.

We posted this up in another thread here on mud, but here's another example of a very low profile drawer system with two crates on top. This is about as low as we can go on a set of drawers and still retain all the framing/mechanisms to create a functional drawer. This customer is running two Gunner Medium size crates. We retained tie-down points on the system to allow the crates to be secured to the system.

Anyone know if 2 intermediate Ruffland Kennels side by side will fit between the 3rd row folded up?
Yes. I hauled two to a used car dealership years ago when I was shopping for our 200. They let me try out the kennel fit before going on a test drive. If I remember right from six years ago, the fit was snug but acceptable.
 
I have 2 Deutsch Drathaar hunting dogs around 80 pounds each. I use 2 Ruffland large kennels (old design, with no carry handles on the top of the kennels), They sit on top of ironman steel dual drawer system. it's tight but they fit comfortably. 2016 LC 200.

Same kennels fit perfectly in 2015 5thgen 4runner, without a drawer system and lot of room on top to the kennels to see from rear view mirror and ruffland sells a open box that goes on top of the kennels to put your gear.

Quick correction...these are two "Intermediate" sized Gunner Kennels.

They work perfectly for these mutts...
