Sure sounds like it could be a slight fuel supply issue. I'm pretty sure the guys who make a living tweaking carbs don't always follow FSM jet recommendations. If jet size is playing a small role in the stumble, it might behoove you to get a magnifying glass and figure out what is stamped in them.

Here's the pod I mounted on my column. I think the ability to watch the vac under load is good. I'll probably change out the plastic capillary line in favor of braided AN 3 envetually.

I pulled out the primary/main jet and confirmed it was the stock sized 120. Used the smallest drill bit I had to bore it out just slightly. The difference was immediate and drastic- absolutely no hesitation with revving. I drove it around the neighborhood a couple times to confirm, and it accelerates great, in every gear!

For reference, I live at sea level, a beach town in southeastern NC. I guess I should have considered the carb jet sizes sooner. I had looked at them to make sure I wasn't running the high altitude jets by accident but it never occurred to me that the larger jet was still not large enough. Funny thing, I'll be moving to Wyoming this summer, I wonder with the higher elevation if the fj40 would have just 'magically' started running better?

If you want to get more precise on down the road, I've found that Mikuni "large round" jets will work. I picked up 122.5 & 125's to eventually try on my primary side. Also bought 205 & 210's in to test on my secondary side. I believe I saw 127.5's and plenty other sizes on ebay.

There's a couple posts where Stumpalama reports the Mikuni's fit. I did notice they are a little snug going in. It is my belief the Aisan jets are M5 x .80 and the Mikuni's I got are .75 thread pitch. So they are a scoche finer thread. My M5 .80 die is junk, so I'm going to get a better .80 die to chase the threads before I run them. Plus I don't have seats in my rig at the moment.

I eventually want to buy a Keihin "hex" jet to see if they will work. I like the idea of using a jet wrench through the access holes to quickly switch jets. It'd be nice to be able to leave the airhorn on to change jets.
