Even after every combination of Purple Power, Tuff Stuff, scrubbing and power washing I could throw at it, these stains in my 100’s carpet have defeated me. The rest of the carpet is much better after my work but these three areas are unfazed. Any ideas?

Any opinions towards aerosol dye products? These are not high traffic areas. The nastiest one is between the passenger seat and console so it’s hardly even visible.
 
Get some aerosol fabric paint and just go to town on it, it’ll be a little more rigid after but it’ll look and feel clean.
 
Carpet cleaner from Home Depot called Folex in a white bottle with purple words. It looks like the very last cleaner you would buy, like some old cleaner your grandpa had in the 60’s. That stuff works though it’s amazing. Try it, it will probably help with some of that.
 
After consideration, I think I’m going to have to go darker to cover the stains. I grabbed that can of “medium gray” and went for it. I’m pleased - though I need a couple more cans and will need to work on the uneven areas.

My approach was to brush the carpet, spray it and then brush it some more to (hopefully) work it into the carpet. After it dried, I brushed a little more to soften the carpet.

Just air it out for a couple of days, definitely don’t want to breathe that smell inside the truck. Looking great
 
Had I seen this before you started painting, I would've suggested trying "Iron Out":

Iron OUT | Summit Brands

(something that I used on my son's baseball pants to get the iron oxide stains [from the clay used on the field] out.)

But that wouldn't have addressed the "red" stains that I see in the pictures.

The gray "paint" looks much better than I would've expected. Nice work!
 
How difficult was it to the take out the trunk carpet and any DIY steps?

Folex is some amazing stuff. If Folex won't get it out then nothing will.
 
I threw everything at red stains, nothing worked.

Then my neighbor gave me a bottle of this stuff to try.

Most important was to completely remove all soap & chemical residue before application of Unique. Then allow warm damp rags to sit on stain drawing out overnight and repeat if necessary.

I’m pretty happy with the way it turned out. I still need to work on a spot or two but the darker color hides all.

Simply remove the 3rd row seats and remove the plastic covers that goes over the trunk latch and pull up on the carpet, nothing to it.
 
I've had great results with ammonia diluted in hot water. Apply with spray bottle and let is soak for a few minutes then blot with terrycloth towel. Pulled up stains that other methods didn't, and removed the "previous owner funk smell" from the carpets & mats.
