I am assuming that the Ferry you get on will hit every port along the route. I didn't see an option that takes you straight from Bellingham to Whitter. Whitter being where I would plan to begin my Alaskan tour.

I‘m no ferry expert and the website was a bit confusing for me. Fortunately, they staff the phone lines and it was easy to get through and talk options with a human. Give them a call at (800) 642-0066 and they will help with information, planning and routes. Lots of different ferries stopping in different places depending on your plans.
 
I just shipped a 40 series to Anchorage. Went through Alaska Marine Lines(AML). My cruiser is just shy of the 84". Anything taller would cost more. I'm moving, not camping, so I loaded what I could in the back of the 40, no roof rack. $2600.
You guys may consider this option and flying up. AML is incredibly easy to work with.
