200LC windows/door locks not working. 4LO and check engine lights on (1 Viewer)

I have a 2008 Toyota Landcruiser. 200 series. VIN JTMHY05X84000296. Approx 315K miles.
I am having some electrical issues. The only window that will roll up or down is the drivers window from the drivers door. None of the other windows will roll up or down from drivers window or respective doors. The door window lock is not engaged. I have replaced the master switch once a few years ago. It has been tested and still working. The local repair shop I took it to, based on recommendation of another LC owner, said they found no broken wires or continuity issues in the wiring. They recommended replacing the block cowl side junction box part number 82733-60364. After this part was replaced, no improvement or change the window situation in any way. Still no power to the windows except the driver's window. They want me to bring it back again and charge me even more diagnostic fees.
In conjunction with this issue, the doors will only lock/unlock by the key fob or the passenger door. They will not lock or unlock from the driver's door.
I have also had issues 04/23 with the VSC lights, check engine, traction control and 4lo lights coming on the dash. I had the wiring harness associated with the 4wheel drive replaced at Lexus. They replaced the wiring harness part #84306-OEO10. This helped for a short while and the lights came back on. I hooked it up to a diagnostic reader at home and got transmission codes. I took it to Toyota they confirmed they also got transmission codes and recommended I take it to a transmission shop 04/24. I took it to the transmission shop and had the entire transmission rebuilt because there were no transmissions available. I never had any driving/shifting issues only the codes/ symbols on the dash. Now the 4Lo and check engine lights are coming on again. I took it to the local shop mentioned above and they said it was showing transmission codes again and when I told them I had recently had the transmission replaced they checked the fluids and said the transmission fluid had been overfilled. They adjusted the transmission fluid level to the correct level. A few days later the 4lo and check engine came on again. They then recommended the block cowl junction box (mentioned above be replaced) stated this rarely goes out but could be causing all the above listed problems I have been having. The 4lo and check engine lights came back on 2 days after part 82733-60364 was replaced.
No one seems to be able to identify the problem I am having or diagnose it properly. I have spent literally thousands of dollars chasing after this problem. If anyone knows the specific cause of this problem, or what to check I would be very grateful. Running out of options and money. This car is in excellent shape and very sentimental to me. I really want it fixed.
 
Per the post by @tbisaacs , whenever anyone posts about electrical gremlins, my first thought is corroded electrical connectors. Water gets in through clogged sunroof drain overflows or leaking windshields or front cowl. At that miles, there is a reasonable chance the windshield has been replaced and they are hard to seal. Pull up the front door sills on both sides and check the connectors for corrosion. Even if not wet at the moment, they could have been wet in the past. There are other connectors that could be affected too. Run a search on Mud for water damage in the 200 section.
 
also check wiring in engine bay throughout for rodent damage, chewed wires etc.

100%! My 2008 just had an mysterious issue with the fog lights coming on and draining the battery. The root cause was a clogged sunroof drain that diverted water down the driver's side A pillar into some of the electrical junction boxes. Note the blue corrosion in the pics below.

No wet carpet or headliner. No damaged wires. Windshield has been replaced. I will check connectors in door sill for corrosion. I have pulled up the door sills but did not disconnect the connectors to check for damage. Is there any sort of diagram for electrical components that would affect windows/locks/4LO/check engine lights?

In some way or another most of the electrical functions of the vehicle run through those connectors. There are just too many wires to be able to say which one is impacted.

But yes even without dampness in the area it would be wise to open the connectors to verify condition. Might as well have some cleaning supplies on hand when you do that just in case.
