I didn't read the whole thread, but sounds like your hormonic balancer may be slipping.

Check your air intake tube for cracks (black hose from your air filter to your intake) quick check is done by wrapping it with plastic wrap then duct tape over that. This is a common thing to become brittle and crack with age.

If it sucks extra air through a crack it will run crappy.

Also check you wire harness where it passes the EGR valve for brittle, burnt or broken wires.

Just some ideas.
