Have you found a manual for it yet. You need to follow a proper procedure to bleed/prime the system if you don't want to waste time and money. I'm not really a diesel guy but you should find that section and ask for help there.

Proper adjusted clutch is important. Synchronizer can were out with age or improper lube. Then there is how it was driven - much easier to to stress stuff out out when powering it with 2 to 4 times the power it was designed for.
Depending on what businesses are available to you locally you might be able to have the starter rebuilt for less than a new one(?).
It also sounds like you also might have a parasitic drain on your batteries…I’d load test the batteries first...
Those teeth were hammered. Yea you cleaned them up and they will last a while. Gears usually have some sort of heat treatment on the surface and its gone now. Next is the ring gear on the flywheel - good chance it is beat the hell out of too...
