Carb rebuild gone wrong :(

After deciding it was time to rebuild my carb I bought a generic kit and jumped into water a little bit over my head. Many of the parts from the kit did not fit so I ended up just cleaning and replacing what I could. The problem is after re-installing it the engine has a rough idle and a flat spot between 1k-1.5k rpm. After warming up it seems to run fine. Any idea what I could have messed up?
 
What is the difference between the OEM Toyota kit and one like Kurt sells?
OEM toyota kit= Aisan
Aftermarket kit= Keyster.

The keyster kits, like all AM parts are somewhat universal. They contain some unnecessary parts, and they often come with jets, but they are the wrong jets for the oddball USA carbs. But the needle & seat and AP parts are very nice.
